I think that finding the answer to that will be a part of the story and the lore of the game though. But if i had to guess the awoken's deal, i think of the 3 eyed fish near a nuke plant. the traveler let loose a massive amount of energy when it fought back the darkness, thus saturating some humans, turning them, into awoken. or maybe their aliens.
