Wait... if Cortana modified his armor aboard the Forward Unto Dawn, then how did he get an Identical armor set from the UNSC?

Because it's the same suit he's been wearing since Halo 2. It was upgraded to Mjolnir GEN2 standards after the second battle with the Didact.

I doubt the UNSC was making MJOLNIR Mk. VI GEN2 while the Master Chief was still missing.
