I was under the impression that the vangaurd marks and crucible marks that we had in our inventory would be converted to the new legendary marks. If this is the case then why don't I have any? I would have have spent them had I known they would just disappear.

Yes, for every 50 vanguard/ crucible marks you receive 1 commendation. Use it and you'll get like 125-150 rep
