What happened in the climax, is that Ben walked into the trap ONI laid for him, framing him for recent terrorist activities, and attempting to smear the Master Chief. At that point in the story, Blue Team has already been AWOL for quite some time.

No, ONI framed Ben as trying to smear the Chief. I think you might need to go back and listen to some of the episodes if not the series.
