In the comic Halo: Escalation Chief kills him during the 72 Hours Later story arch. Chief contains the blast of a Halo meant to eradicate humanity that kills the Ur-Didact causing there to be no clear enemy in Halo 5

The ur-didact us now a composed essence, but he's not gone. 343i confirmed it. He's probably not the main antagonist in halo 5 though.
