There's still that flood infection form onboard the UNSC Spirit of Fire. It's a matter of time before someone finds that ship and gets infected.

The flood isn't extinct in fact all of them are in forerunner labs like the Halo Rings, and other places

Since we haven't been to Installation 07, or 06(As far as I know), I think that it's safe to say yes.

Installation 07 was discovered in 2555.

They never left. A large contingent of them were eradicated during the battle of Installation-04b, but that was far from all of it. Plenty of specimens still exist on the remaining Halo rings, as well as numerous other Forerunner facilities. It's only a matter of time before the Flood will once again threaten the galaxy.
